My question is- could I have applied for ILR as soon as we passed our fourth anniversary or do I have to wait until FLR expires.

Now I see what you're after! Sadly no, you did not qualify for ILE on the basis of four years marriage at the time you moved to the UK in 2003 - so that path is gone. When you had your 4th anniversary, you were 7 months into your FLR and had not accrued the time needed to complete your probation, so had you applied on your 4th anniversary, they would have kicked out your app in the pre-sift. The earliest time you will be eligible for the concession is in October, 2005.
Hypothetically, had you waited until July 2004 to enter the UK on ILE on the basis of four years marriage, i.e., another 7 months in the US, then your status would have been the same in 2004 as it will be November 2005. But that's gone by the boards. And you came in too late to have an opportunity for avoiding the higher fee.
So given those dates, you could not have done anything differently.
