PAYE taxes messed up

I had to call HMRC today because I suspected that I was on the wrong tax code.  I was on BR for my first and now my second paychecks.  I'm not sure why my employer put me on it since its not an emergency tax code and I filled out a P46 prior to my first day at work.  They know that this is my first and only job in the UK. The guy at HMRC told me my right tax code and said he's sending my employer notice of my tax code again.

I'm trying to check my paystub against listentotaxman.com but the website gives me something different.  I noticed that the website uses an allowance of £0.75 a month even when on BR, which I thought had a £0 allowance.  My first paystub was only £0.23 lower than the website.  However, the second month is off by £30.97.

I have two amounts under payments called "FOT Net" and "FOT NI".  Those mean "free of tax" right?  I think I'm being taxed on those amounts.  If I add them to my salary, the website's numbers are only a few p away. 

I also have an amount called "rate 1"  This showed up as 13.73 under YTD on my first paystub but it doesn't say when it was paid.  The amount stayed the same between paystubs 1 and 2. What is this for?

I was on BR rate for 11 months in 2005/06 without realising it (I'm a UK citizen born and raised, had an NI number since 1999 (age 16) and have worked in the UK since 1996. This was my first job after graduating from university and I had no P45 because I'd sent it off for a tax refund on my vacation work the summer before... for some reason I ended up on BR code even though I filled out a P46 before starting work) - all I had to do was call my tax office and they changed the code and reimbursed the extra money I'd paid within a couple of weeks of calling (they sent me a cheque for £1,500 for the 2005/06 tax year and then added the money to each paycheck for the 2006/07 tax year).

I'm afraid I can't help with this part though - my paychecks just have 2 columns: one for total payments before tax (all of which are taxable) and one for deductions (Tax and National Insurance), with a 'Net Pay' amount at the bottom.

It's difficult to say, without knowing your actual salary.

I'm sure your HR department would be happy to talk through it with you.
