I believe it all needs to be dated before the application date.  Since your letter won't be, and you do have time to do it, I would err on the side of caution and withdraw this application and re-apply.  Today is only the 4th, so your current visa is still valid for another week.  That gives you enough time to get all of your evidence in hand and re-submit your application.  Mind you, I think refunds take a while to come through, so you'll have to pay out again for the new application while waiting for the refund from the first one.

4/6/2013 - married (certificate issued same-day)
5/6/2013 - FLR(M)#1 in person -- approved!
8/1/2016 - FLR(M)#2 by post -- approved!
8/5/2018 - ILR in person -- approved!

It expires June 12, but I have biometrics June 17. It was the soonest I could find.

And so what should I do about the application now? All of my evidence will have the dates before I submitted it just the printing date will be after since I have to reprint a few.

So like the pay slip will be dated before the date of application but the paper might say it was printed today for example.

Could I just write a letter saying that we had to reprint some of the evidence due to an accident?

Honestly, I don't quite know what the answer is here. All evidence really should have been printed and received before you submitted the online application, so that there would be no question or confusion about dates.

In regards to payslips and bank statements, what matters is the date the payslip was issued and the pay period it covers. Same with the bank statements - they must cover the same pay periods as the payslips, and show each payslip. So, as long as at least 6 months (or 12 months for Cat B) of the payslips and bank statements are dated before you submitted the online application, that part should be fine.

However, I'm not sure about the employer letter. Is it just the payslip verification letter from the previous employer that you are still waiting for? Is the letter from his current employer, confirming his employment details, dated before you submitted the online application?

We are waiting on the prior employer letter to verify that the pay slips are genuine. We have the current employer.

All of the bank statements cover the time over the last full 12 months plus 3 extra days since I had to reprint. So for example from may 1 2018 to June 4 2019 because I had to reprint the bank statements. 

I called home office and they said to write a cover letter explaining, but I’m not sure if I trust them.

I do have a last question that I just realized could be an issue, we only have 11 months of pay because my husband got double pay during a month. Hopefully this is ok since we still make the amount? We’re applying cat B if it’s relevant.

Am I really better off retracting and reapplying? I’m so close to the deadline it has me super nervous. I can’t find anything with the new program stating that it needs to be within 28 days anymore either but that might be on my bad searching skills

Thanks!  Think I’m just going to go with it, and perhaps talk to the people at biometrics about it.

Otherwise I can reapply if I get denied right
