The P60 isn’t even a required document, so they won’t refuse you on that even though I doubt what you’re stating would be an issue anyway. The other two you have addressed in your employer letter, so those are nothing to worry about. It’s not suspicious at all.

As Sputinka said, the P60 isn't required, so don't worry about that.  The rest has been addressed by your employer.  Relax.  You're done!  (Short answer: yes, you're over thinking it.  :)  )
9/1/2013 - "fiancée" (marriage) visa issued
4/6/2013 - married (certificate issued same-day)
5/6/2013 - FLR(M)#1 in person -- approved!
8/1/2016 - FLR(M)#2 by post -- approved!
8/5/2018 - ILR in person -- approved!

Yes. Try not to worry yourself too much. Not every field will have something to go into it (I.e. you dont need a family photo to prove other reasons for needing to stay. Not everybody will have documents for this)

I'm not sure there will ever be zero risk to be honest. All you can do is minimise it as much as possible (which I think you've done do dont panic)

At the core centre now. They’re a person down so no uploading of documents outside of the checklist but available to upload up until 10pm tonight. We’ve uploaded everything but feel sorry for some people who struggle to speak English and struggling to understand.

Also, the worker organising people has said to a gentlemen that his soliciter has not uploaded his documents

Concerned that apparently the docs have been checked in the background but since I uploaded a different employment letter on Thursday which I hope was sent with the application and not the old one

Did you highlight this to the person you spoke to before sending the application out to ask this question/make sure the right copy has been attached and sent?

Yeah like he sort of said in a rushed way the latest documents would have been sent

They didn’t have the electronic documents in front of them but they said they check 72 hours beforehand in the background and I was working off 48 hours. But the online form said you can upload up to the point of your appointment?

...they should have the electronic documents in front of them? They go through them before they formally submit the application.They should be able to tell you everything that is uploaded and they should be checking what category it's uploaded under as well so that seems odd to me.

But if he said that it's there, then I guess all you can do is take his word for it.

Well, I changed the letter to incorporate the reason for the incorrect payslip date. That would have been after they would have checked them in the background. But I was still able to ‘remove’ documents etc which I imagine they would send what latest documents are on the uploaded system

yes but my point isn't about what YOU did, it's about it being odd that they are saying they don't have access to see what's uploaded as they definitely should/do... Unless this has changed from the two times I've used the new process.

Hmm. I couldn’t go in with her and my wife’s not the best at asking stuff. I’m just absolutely shitting it thinking the wrong employer letter has gone from before Thursday...
